Gillian and Peter's Baby

I missed the last couple of minutes of the season finale. Does anyone know what happened with Gillian and Peter's baby? What was wrong with the baby from the beginning? Did Gillian make it?

You should be able to watch the season finale September 16. The new season starts the 23rd. The baby was supposed to have had some serious birth defects, but appeared to have been born healthy. The show ended with Gillian flatlining.
